Skyward Sword doesn’t really offer an explanation to the relics’ origin; the description of the item says, ”These amber-colored chunks of precious stone are found everywhere. No one knows where their strange shape comes from.”
Zeltik explores similarities to the real-world jewel, magatama, a Japanese talisman that’s been around for centuries. The game’s Japanese text translates to “amber magatama,” implying that this is a reference to the jewel. There is also more to this theory, as the video explains.
