I'll guess the statue in Skyloft where, once you get the stone of trials, you put it in the remaining slot to open the skykeep.

I get a funny feeling he meant to imply something when he said "second true dungeon". The only home console games I could come up with that could fit that was ALttP and WW. Wind Waker was proven wrong so I think it's most likely something from ALttP. Not sure what it would be if it was from that game though .
